There are actually three ways to convert and migrate the DESKI reports to BI4.1.
So we have followed the following approach.
We have converted the Desktop Intelligence (.rep) reports from the XI 3.x CMS systems to Web Intelligence (.wid) using the Report Conversion Tool of BI 4.1SP06, and published them to BI 4.1SP06 CMS system (target) without moving the dependencies of source report to the target.
Here, we did not use the Upgrade Management Tool.
After the successful conversion, we have tried to view/refresh/edit it on the target system and it worked fine for us, Please go through the screenshots below.

NOTE: To maintain the confidentiality of our environments I have removed the object names. Report conversion tool itself will migrate the connections for the DESKI reports to the target as well. The connections would be renamed as "FHSQL002_ConnectionNameOfSourceSystem".
Followings are our environment details we used:
Source System: BO 3.1 SP6.2
Target: BI4.1SP06
DB: Oracle 11G
